I think Xebec have Goro Goro no Mi (Enel's Devil Fruit). It's one of the strongest devil fruits and Xebec is one of the strongest characters. And we know this devil fruit can destroy Islands so maybe that's why God Valley disapared maybe Xebec wanted to take down all Island with him like Whitebeard in Marinford.

Yami Yami is the most commum theory for Xebec ... but i would like see him with Gods fruit!!!! Liked ur idea even if the Yami makes more sense ...

Or Nikas fruit, but not awakened...
